Your other option once it gets fine through sanding is to stain it for a more natural look or modern look.

Yes I am going to stain it. My wife loves to stain the furniture.

Is 3M Bondo the best one? I was worrying about not looking natural if I stain it.

You need to be carful when you use wood putty or filler and then stain. The stain won't take to the filler very well if at all so you will see it. I would take a sander to it and see how smooth you can get it. Sometimes a little rustic and not perfect works.

What is that?

I agree with bean on this one because if you stain dents and cracks, it will show. Cut the piece again and make sure to get less dents and cracks.

It's ebony stain. Would Bondo observe it better if it's a darker color?

pre drill the holes with a drill bit then screw them in. You can also buy a bit that counter sinks the hole so the screw head fits inside / more flush. Up to you really.

Your bottom right connector is not align together with the left. you can only sand so much and this will show on your final product.
Also, the screw will show as well. I would recommend drill the screw more and cover with plug.
I have done woodwork all my life.
Also the leg dents you will not be able to sand because it is less than the other connectors. cut another leg piece again.
